Free Thought

Free thought is a philosophical perspective (often associated with atheism) that belief should be based on logic and reason, as opposed to faith.

In Ulysses, when Stephen Dedalus says, "You behold in me a horrible example of free thought, he is expressing his ambivalence toward the Church. While he presents himself as a cynical sceptic, he seems unable to shake an abiding faith in the Roman Catholic church. He seems more comfortable aligning himself with Christian heretics that attempted to express diverent view within the Church.
